Meine Frage:
hallo! ich brauche ganz dringend hilfe. und zwar lese ich gerade ein paper zum thema fe-siderophore bei B. cereus. Jetzt gibt es dort aber eine passage die ich einfach nicht verstehe. Vllt kann mir ja jemand helfen. ich kopiere den absatz mal rein:

Sequencing revealed two different nucleotides in the gene com-
pared with the sequence in the National Center for Biotechnology
Information (NCBI). One nucleotide, G555, in the database (the
number is with respect to the first nucleotide of the yxeB
trans-lational start codon) is incorrect, and the correct nucleotide is A555.The other nucleotide has two variations, TT425A andTC425A, in the laboratory stock. The yxeB genes with TT425A and TC425A
encode YxeB-L142 (residue 142 is Leu) and YxeB-S142 (resi-
due 142 is Ser), respectively. Both YxeB-L142 and YxeB-S142

ich versteh das mit den nukleotiden nicht. warum ist das ein falsch und was bedeutet das mit den variationen?
Meine Ideen:
es ist wirklich dringend. ohne hilfe komme ich hier einfach nicht weiter!

Hi,
zum falschen Nukleotid:
entweder hat jemand das falsch in die Datenbak eingeben ( Fejhler beim Sequenzieren/ Eintippen) oder dier Autoren haben einen Fehler beim Sequenzieren gemacht. Die sagen, dass der Fehler in der Datenbank liegt.
zur Variation: Es gibt an dieser Stelle einen SNP also zwei Allele.
Bei mamchen B. cereus ist an Stelle 142 ein Leucin und bei manchen ein Serin.
An der Stelle 424 ist entweder ein T oder ein C und dies führt zu einer Missense Mutation Leucin --> Serin.
Im Folgenden haben die Autoren untersucht ob und wie sich diers auf die Funktion des Siderophores auswirkt.

ok. aber das heißt doch dass es dann drei verschiedene nukleotide gibt oder? und nicht nur zwei.
das ist jetzt vllt ne doofe frage, aber irgendwie steh ich grad auf dem schaluch. und zwar gibt es das gen YxeB. das hat im prinzip eine nukleotidabfolge, in denen aber 3 (oder 2) nukleotide verändert sein können. ist das so richtig? |

Die Autoren sagen, dass es zwei Versionen des Gens gibt.
In der Version 1 ist die Sequenz TTA.
In der Version 2 ist die Sequenz TCA.
Beide Versionen haben immer an der Stelle 555 ein A, in der Datenbank steht hier asber fälschlicherweise ein G.

ah ok, das hab ich verstanden.
und dann werden im foglenden die beiden genversionen durch fluorescence quenching assay untersucht. zuerst ist von YxeB-L142-6xHis die rede. das Hist-tag ist das fluorophor oder? und wenn nun die subsanzen FO und Fch hinzugegeben werden, nimmt die floureszenzintensität ab, was ein zeichen für die bindung dieser beiden siderophore am an YxeB ist. ist das so richtig? |

Ohne das Paper schwer zu sagen. Ich habe hier keinen Acess zu dem Paper.

das paper heißt:
Gram-positive siderophore-shuttle with iron-exchange from Fe-siderophore to apo-siderophore by Bacillus cereus YxeB
es wär super wenn du vllt mal reinschauen könntst, ich komm da im moment wirklich nicht weiter, brauch das aber unbedingt um alles richtig zu verstehen. |

The quenching assays of YxeB-L142-6×His show that the pro-tein
fluorescence was quenched by FO and Fch (Fig. S1B andC). The data were
fit to a one-to-one binding model using Hyperquad (18) to determine
Kds. The Kds for FO and Fch were 38.8 nM and 43.0 nM, respectively (Table 1). Significantly, the protein fluorescence increased upon addition of DFO or DFch, the same as previously reported by Zawadzka et al. for YxeB-V5 (epitope tag)-6×His (10). Thus, it is possible that the increasing
fluorescence of the YxeB-L142 protein is caused by substratebinding. To confirm this theory, nano–ESI-MS (electrospray
ionization-mass spectrometry) analysis of the protein and DFch or
Fch complexes was performed. The data show that the protein
formed complexes with DFch and Fch (Fig. S andTable S1).
Additionally, the YxeB-L142 protein mixed with DFO or FO was
purified and then analyzed by reverse-phase (RP)-HPLC show-ing that the protein had bound DFO and FO (Fig. S3 and F). Thus, it is clear that the increasing fluorescence of the protein is because of siderophore binding.
A fluorescence-quenching assay of the YxeB-S142 protein wasalso performed. The fluorescence was quenched by DFO, FO,DFch, and Fch (
Fig. S1 D and E) and the calculated Kds for the substrates by Hyperquad (18) were very similar (Table 1). Thus, YxeB-S142 has similar af
finity for both the apo and ferric forms
of siderophores. |

Hmm so wie ich das verstehe wurde das Yxeb floureszierend markiert und F0 und FCh waren die Quencer.
Wo genau die jetzt das Fluorophor angebracht haben wei0 ich nicht. Eigentlich dient ein Histag wioe gesagt der Protein Aufreiningung.
Aber wenn die Quencer binden, nimmt die Fluoreszenz ab.

hm aber wenn DFO und DFch mit FO und Fch konkurrieren, dann binden ja auch DFO und DFch irgendwann mal an YxeB. und damit wirken doch auch diese als quencher und senken die fluoreszenz oder? warum steigt die intensität dann? |

ch bin mir nicht sicher.
Wurden FO/ FCH und DF0/ DFCh hinzugeben
oder entweder F0/FCH oder DFO/ DFCH.
Im ersten Fall würde ich davon ausgehen, dass nur F0 und FCH Quencer sind,

hmm also so richtig steige ich da nocht nicht hinter. und dann ist ja da auch noch die rede von Kds. das ist ja die dissoziationskonstante. heißt dass dann je niedriger kd ist, desto höher die bindungsaffinität? |

so und dann heißt es ja noch, dass die gesteigerte fluoreszenz durch die substratbindung zustande kommt. aber ich dachte dadurch wird die intensität gesenkt? |
